Looks like we're talking about something different now. I thought you were using the Mutli-Cam Designer ("multi-camera plugin") but now you're asking about the Sync by Audio tool. There is no way to stop PD from creating new empty tracks and moving the synced clips there, and I belive it's designed that way to make sure that none of the other timeline content is disturbed.
Normally you'd trim the ends or one of the clips to match the starting and ending points on the other, then drag both clips straight up to the gap in the timeline where they were previously. You may find that zooming out on the timeline scale (keyboard "-" ) will reduce the need for scrolling. Use "+" to zoom back in when your desired section is near the middle of the screen.
As a general rule, you'd want to do things like syncing near the start of a project, even if those clips aren't near the beginning of the timeline.
As for the Apply to all clips comment, I'm guessing you mean the right-click option from a Color Preset which would be the quickest way to apply a single preset to all clips.
If you have a large project and only want to selectively apply the preset to some of them, use the approach I mentioned earlier or you can try the following steps:
- Save the project then manually select (with the mouse lasso or holding down the Ctrl key when clicking) all clips you want to apply the preset to
- Use Ctrl+C or right-click on a selected clip and choose Copy, then go to File | New Workspace and paste the selection there
- From the FX room, right-click on the preset you want to use and choose Apply to all clips.
- Lasso all clips (or use Ctrl+A to select all) then copy them
- Go to File | Open Recent Projects and reopen your original project. No need to save the current project
- Once the project has loaded, click on the leftmost clip that you've just applied the color preset to. Hit the Home key to make sure the scrubber is at the very beginning of the clip
- Use Ctrl+V (or right-click and choose Paste) then choose Overwrite (or Paste and Overwrite) to replace the original clips with the preset versions. Note that any transitions that had been placed between the new clips and other clips will be removed, so you'll either have to drag new transistions onto them or do this step before placing transitions in the first place
