Unfortunately, no. The MCD only allows a single audio track for the entire session, but I can think of 2 workarounds depending on what you want to do with the resulting audio tracks.
If your goal is to have the synced audio from both tracks play in your finished video, simply pick the most useful audio track for selecting the camera angles in the MCD, then make the edits and send that session to the timeline.
You can then copy the entire
MC1 section and paste the new
MC2 on the track directly above or below the original. Now, bring that into the MCD and select the other audio track and save the change. Now simply produce the project!
If
MC2 is on the lower track, its video content will block the identical
MC1 video on the track above it, but the two audio tracks will be blended together.
If you need to switch between tracks or do any other kind of audio edits, produce
MC1 as an audio-only WAV file like this:
You can use the Produce Range tool to select just the
MC1 clips and produce it. Then bing it back into the MCD and change the audio track and send it to the timeline, then Range Produce
MC1 again to get the other synced audio track.
You'll then end up with 2 WAV clips, one from each mic, that are perfectly synced to
MC1 and you can do any additional mixing/switching while still keeping them in sync with the video.
