I haven't been able to fix the ridiculously choppy playback from the timeline. However I have apparently been able to figure out how to end up with at least a video that doesn't stutter/jerk after production.

When you are ready to produce, under the Standard 2D tab you'll see a little bar that says "Intelligent SVRT". Click that and select the option that matches best (for me it only showed on Custom option). This gave me a final MP4 (h.264 AVC) file that doesn't stutter. It seems that I was producing it as a 30fps file when the original one is 29.xxxFPS. This caused the choppiness and color flashes.
