I've always disregarded warnings about frame rate conflicts but that was always about conflicts between project and clip. I don't know if PD is 'smart' enough to handle a mix between clips in the same project. If it were me, I would just put a couple of the conflicting clips in a test project and produce them to see what happens.
If it does turn out to be a problem then to my mind the obvious solution would be to produce each clip to an intermediate file, one at a time before assembling them into the final project. PD helps out when you do this because after producing a clip, when you go back to "Edit", that clip is imported automatically to your project. At that point clear the timeline and produce the next until they are all done then just drop all the intermediate files back on the timeline and do your final edits.
p.s. obviously there won't be any conflicts when you get to the last stage because all of your clips will now have been produced using the same profile i.e. all the same frame rate.
