Is there a way to use the focus effect where instead of a color background, you can set the background to clear.

If by clear you mean transparent, it can be done in two steps.

1 - Create a project with the clip(s) and add the focus effect as desired. Produce to the chosen format.
2 - In the project where you want the focus to be used, import the file from above and use where desired. To remove the black background use the chroma key on the clip.

If you have black in the clip you want to use this may not be the best procedure, but there are other options.

PDToots has some interesting tutorials, here is one on Highlighting in PD10. It should give you some ideas on how to get the effect you are looking for.
