Of course, what did you render the project as - format? Add that to the timeline, cut off the area where the video doesn't have audio and add the video "scene" that does have audio. If possible you might consider adding a very short transition to hide any audio hiccup.

Added. If possible use SVRT encoding so that only that last part of the video (and the transition) will be encoded.
