How would I set up two videos as shown in the attachment? and.... possibly be able to animate each clip in 3D... for instance have one end of each clip move independently of the other.
Clear as mud?

That's very easy. Just drag the blue reshaping nodes at the corners of each clip in the PiP Designer or from the timeline preview window. You'll also want to resize the clips using the white nodes so your project will look something like this:
