Help me get 3d working please

I have an HTPC which I am trying to use to play 3d mkvs into my Sony HW40ES 3d-capable projector - direct from htpc to projector via hdmi 1.4 cable. My system passes the CyberDVD BD 3D tester (log below).

So I have a 3D MKV (ripped from a 3D Blu Ray) of for example Finding Nemo. What am I supposed to do to get this playing in 3d? If I play it and do nothing I get a 2d image. If I hit the 3d-button the playback becomes very choppy, the image becomes kind of toed-in, and the verticals become wobbly. If I then enable 3d on the projector I get weird effects of the left and right halves of the image being stretched out and overlayed over each other. Nothing is approaching 3d.

I appreciate I may just be doing it wrong - am I? Is there an idiot's guide for 3d or some sort of built in basic test to get it going?

Go to the 3d settings and make sure you have 'side by side' or 'over under' selected.
Sometimes the auto format detection function chooses the wrong option! Haswell 4770k watercooled @4.6 ghz. 16GB RAM,
Nvidia 980TI GTX, Marantz AV7702mk2, Apogee Duet, 3x Adam A77X, 4x Mackie MR5's, 4X Mackie CR4
Panasonic PT-AT6000e projector, 120" fixed projector screen, Panasonic ST30 50" TV.
