Know this topic is a little dated, but I ran into exactly the same issue while running a trial of PowerDVD12 today. The 3D Depth slider changes two completely different things depending on the source.
When viewing 2D video being converted to 3D, it does the virtual depth of the 3D effect. When viewing an actual 3D source, though, it appears to adjust the alignment of the left and right channels (convergence?).
The problem is that the settings aren't saved independently. So, if you play a 2D video and tone down the 3D effect to 20, the next time you play an actual 3D video it will be a mess because the alignment of the left and right channels will be completely messed up.
The setting is stored as a numeric value in the Windows registry between 0 to 255 with the default being 128. So if you go in and set the decimal value back to 128 (with PowerDVD closed), it will put it back the way it should be when viewing 3D sources the next time it is run.
Obviously, making changes to the registry can cause problems, so proceed at your own risk.

Attached is also a REG file that I exported that can be used to reimport the key with the 128 value rather than needing to manually edit it whenever it needs reset for actual 3D sources.
I can understand the need for both of these settings, but they really should be stored separately and not impact one another - even if the same slider is used to change both depending on the source format.
