I made 3 projects so far , each have different number of time lines
and when i add them back in i get prompted to merge the project into
the timeline, click yes and it blows the existing project out of the timeline.

As far as I know, you can't open and merge multiple projects at the same time to create one big project. I believe the merge refers to merging what you have in the Media Room and not merge with what is on your timeline.
This was possible to do in PD8 but is not possible with PD9.
It may be addressed in subsequent patches....but who knows?

Yes I for one would like to see that function restored as I tended to work with multiple smaller projects before producing or burning. At times with PD8 I would copy and then paste the contents of one projects timeline into another project to rearrange into one new combined project.
